It's not a problem with your .avi container, it's that you're using (probably illegal) divX or Xvid fansubs. Editing programs don't like DivX.

Best software = not using p2p software and BitTorrent to get editing sources. The best technique for removing subs is getting a job and buying DVDs and/or a capture card so you don't make pirated AMVs that are unstable in editing programs and have crappy video quality. Yarrrgh.
