I figured out how to do it..use mkv mergeGui to extract the subtitle file and the video file, so you have two separate files. Then use the mkv extractGUi to remove them from mkv container, then use subtitle work shop to convert subtitle file to srt with subRip option on batch convert..then use MeGU...

All of that could have been averted by simply using DirectShowSource (making sure, of course, that VSFilter was correctly set to not Pre-buffer subtitles).
