For the time being, you can only concatenate MKV files if they are showing the precisely same number and types of audio, video and subtitles streams.
Both mkvmerge and avi-mux GUI can do this just fine.

Mkvmerge will not allow h.264 content in MKV files to be muxed using the so-called 'Video for Windows (VCM) compatibility modus' , but will only read h.264 from MP4 container and mux them as 'native h.264' files into MKV. Maybe you will also need an ogg decoder is the sound is compressed using ogg compression and not mp3. If the video is MKV, OggDS can only do harm instead of improving playback. On Windows ME, make sure you have the very latest DirectX installed for it ( i guess DX9 should work, if not, install DX8 ).
Alternatively, use VLC, it works perfectly on Win98/ME. Only sad thing is, it cant play MKVs with Realvideo ( RV 9/10 ) .....
