Transparency (Alpha Channel) in Video Files?

Does anyone know of a video format that will allow for an alpha channel that can be used in premiere? Usually when I need to do that I export the clip as frames, do what I need to do (usually in photoshop) then use a sequence of photoshop frames in premiere, since it will use the alpha channel then. The problem is that premiere has some nasty bugs with frame sequences, especially when you try using things like interpret footage on the frame sequence. And when you fix it or change certain settings like pixel aspect ratio, premiere only saves the settings while you're using it. Once you close it you have to do pretty much all the work all over again when you start it over. But anyway I'm getting off the real question. Please don't tell me to make the background one color and use a chroma key, I'm looking for alpha channel transparency. Any help would be appreciated. Thank you.

Well, "Photoshop" is not a video format, so that doesn't really help me. Not to mention the fact I already said that in lieu of a suitable video format, the photoshop still image format (in sequence) is what I've been using. That or a track matte. But thanks anyway.

Ah, sorry. Huffyuv supports alpha channels. But getting a program to leave the alpha channel on there is the hard part... I'm not really sure how to so that...
