Okay, so here's my script:

I think it's looking a bit bare the the moment.
I'd show a print screen of the problem, but the files are on another computer and my pen drive is awol.
So here's my explanation as best as I can describe it:
The playback is perfectly fine, but some areas of colour seem to be the wrong tone. ie: skin tones seem too orangey or too brown - creating a discoloured "patch" on the affected area.
Another odd phenomenon woud be that the colours seem to "swim" as the characters move.
Help?

if you haven't already looked at this, it usually tells you about some good filters to clean the footage. You may just need to add mfrainbow(strength=255)... or ...tweak()...or something like that...
If you feel like punishing yourself, you could do the terrible frame-by-frame picture editing thing :\ ... but I'd usually prefer some creative ways to get around the ugly spots. For example, if the problem is blotches in a black sky, you can sometimes mask/rotoscope the sky, and put a black background behind it... or place an object entirely over the ugly spots
