You could use Avidemux, too. It's easier, but at the cost of freedom over filtering. However, you should get a comparable result.

MKVtoolnix I am trying to get the mkvextract but for some reason and error keeps popping up I have the merge but I want extract as well and it wont work it keeps saying mkvextract.exe and/or mkvmerge.exe file not found in the same mkvextractGUIfolder. Copy them into this folder and try again.

Consider also other facts like the dimensions of your proyect and your episodes resolution

Just use avisynth if you're still having trouble with the mkv. Download ffmpegsource (you can find some threads that link to it and show you how to use it in the Video section of this forum) then import the video using that. Save it as a .avs and import that into Vdub, then save the avi. For me, at least, it's easier than using mkvtoolnix.
