I went back to try the 1.0 version on my computer and that works fine. I'm not sure why 1.0 works and 1.3 doesn't o_O

It may have formed the import line incorrectly and tried to import the wrong thing. (maybe it got confused with your .avi.avi file extension?)
More likely it was an issue with accessing the component exes. When you unzipped it, did all 8 files make it into the same folder with execute permissions?

Maybe it is too much t-ecchi-e, but just as hint, thats what I'm used to do with large avi files to compress to mp4, in order:
0) only if VirtualDub doesn't like the avi: I'll do the avs
1) open avi (or avs) with VirtualDub, save separate audio stream, direct stream copy.
2) then encode MPEG4 (ffdshow, MP4V, my bitrate of choose, 1-pass average bitrate[maybe you want 2pass, 2nd int])
3) Audio stream, convert to AAC with your converter of choose
4) Yamb , ill put the two streams and make the mp4
5) done
This is not an all-in-one solution but I found I lose less time doin this way than trying to let other tools working as I want.
