Problem with encoding hugh numbers of HD frames

Hi, I have got a problem when using SUPER (a freeware) + AviSynth scripts to encode a sequence of ~30,000 1920x1080i frames into a .mp4 video. It worked fine for encoding a short test sequence of 2,000 frames, but cracked down randomly when encoding the long sequence (~30,000 frames). I was wondering if anybody has similar experience of has a cure to this problem? My only goal is to encode these ~30,000 HD frames into a .mp4 video, so I'm also looking for any other tools that can do the job.

Any suggestions would be appreciated!
