Is there some way to convert .mov files using VirtualDubMod?

No, but the pro version of QuickTime can export to AVI.

AviSynth (using DirectShowSource) + VirtualDub can do it.

Just install Haali's Media Splitter and ffdshow, if you don't have them already (or need to update). ffdshow needs to be set to decode SVQ1, SVQ3, H.264, and probably also the General/Other MPEG4 settings, including XviD and DivX - optionally, you can also tell it to decode AAC and QDM audio streams - that should cover the vast majority of Quicktime files you find online nowadays.
