I looked up Kashimashi, and I really wouldn't mind making all the characters girls instead of boys. However, from what 've seen, it looks a little too serious for what I want to do...
Fullmetal Alchemist is begining to look pretty good, I'd almost forgot about how Ed, Al, and Major Armstrong all travel together at one point on a train, then get separated on the road. I'm pretty sure it would work, and I could even get Winrey to play the girl's role (I think it would end up being cute).
Hehe, Saiyuki with a homosexual relationship...could be fun (devilish grin)
Eyeshield 21 isn't quite what I was looking for, but I haven't seen the whole anime and I might use it for something else in the future.
Tenjou Tenge might work, but there doesn't seem to be enough comedy...just martial arts. Then again, that's just from what I've seen.
On a more personal note, I have since heard about the actor Owen Wilson's recent suicide attempt, in which when I complete this AMV I've decided to dedicate it to him and his recovery both physically and emotionally. I was terrified to find out that we almost lost him, I think this AMV will be my own "Get Well Soon" card to one of my favorite actors.

This is where the three go to Risembool to visit Winrey and Pinako while the two brothers get repairs. The footage can go very well with the movie trailer.
Very good suggestions from everybody, and because there are so many I can see that this is a much anticipated AMV. It's still going to take a little while to make (obviously), but right now I think I know what to do and how to do it.
Excel Saga - Not a bad idea, I might still research it
Get Backers - I thought seriously about this one, because the humor is just about right for a Wes Anderson film. However, there are only two main characters, and unless I'm mistaken no trains.
I'll begin work on this as soon as I can (meaning when I can buy the first FMA boxset, KAWAII!!!!!!!!!!!) Again, thank you everyone. *_*

As much as I've seen of Fullmetal Alchemist and I love it, I still have not watched each individual episode. If anyone would still like to assist me in this AMV, I would appriciate finding some more of the shows with certain material.
I've already done some research with the earlier episodes to find train scenes, or at least scenes with Ed, Al, and Armstrong together.
