First off, I'd like to say that I've found a ton of great AMV's with this list. Thanks Animated.

Lovestruck Radience - Kisanzi - From 2"41 - 3:02 is just about the PERFECT execution of upbeat dramatic romance I've ever seen. =D

Ouran Day - 2:55-3:31 Just about the BESt execution of that anime scene ever.

I'd be here all day with this topic if I didn't limit myself so I will list the top two that came into mind the second I saw this topic.

Kusoyaro -
The simple transition at 1:58-2:01 from Escaflowne to Kiki's Delivery Service has stood out in my mind since the day I saw this video.

Metro -
I first saw this at AWA on the projection screen and at 3:50 I remember doing a double take when I saw the bullets flying out of one of the windows. >_>

I actually have a lot of favorite moments. Here are a few:

SVS Studio- Spoil: 1:30 to 1:50- What I think are the best 20 seconds of any video I've seen. Just so creative and energetic.

ukms_z- Fade to Blue: 2:56 to 3:46 sends chills down my spine every time I watch this... And 2:36-2:56 just built up to the climax perfectly. Just amazing.

Artofeel- The Conspiracy of Law: 2:09 to 2:12. I don't know why, but this is y favorite part of the video. Kind of like staring at light is like staring at death, know what I mean?

Evilspider- Revenge: 3:02 to 3:32. Just love it. The whole video is awesome but this is what makes this a work of art. The whole video with that bluish tint, with the exception of the segments where it shows "Rose". And the mood this sets... Genius.

Fuzion Z and Shepherd: 2:41 to 3:00. Epic ending. Made me want more.

...to name a few. A lot of my other favorites were already mentioned :D. If I think of any more, I might post them.

Though far from a complete list, here are three I picked semi-randomly from my favorite vids

acomalas - The Perfect Drug - 3:18 - 4:18
Spoiler :
Kinda long for a moment, but I couldn't not include this. The fight sequence that starts at 3:18 and culminates with the kiss at 4:18 goes down in my book as my favorite AMV action sequence of all time. Period.
Bote - War of Wrath - 3:23 - 3:58
Spoiler :
The lone effects sequence in a video that's by and large strictly hard editing. This usually has the potential to throw the viewer out of the action, ah la: "What are effects doing here?" But for me the scenes blend near seamlessly together.
K-type - Hale's Mom - 2:43 - 2:57
Spoiler :
Lip sync done very, very, right. That's really true of the video as a whole, 2:43-2:57 was just the highlight.

Beowulf - Dead To the world ( I can't really name just one part so i'll kinda skim through it )
00:50 - 00:58 -
Spoiler :
That begining sequence always gives me chills.
01:45 - 01:59 -
Spoiler :
Just the way he made all of his cuts were so smooth
03:28 - 03:39 -
Spoiler :
First time I saw that I was pretty speachless
05:45 - 06:02 -
Spoiler :
Prob one of my favorite parts. The way the text rolls up and sasy " And he will shake the pillars of heaven."
11:50 - 12:12-
Spoiler :
Only fucking Beo could pull that off <_<
12:25 - 13:45
Spoiler :
This whole track is pretty much amazing...perfect combination
14:14 - 14:49
Spoiler :
Best action sequence in the world
17:34 - 17:39
Spoiler :
Best transition in the whole video.
18:44 - 19:18
Spoiler :
This bit is my favorite part. Just..gives you chills
21:45 - 22:12
Spoiler :
Just a very seriously depressing moment in time
23:40 - 23:50
Spoiler :
Best ending to an AMV
Beowulf - Where do we go? ( again this whole video is amazing so I have to name out my fav bits)
01:55 - 01:59
Spoiler :
Nice lil bit of metric montage
02:48 - 03:01
Spoiler :
I love the atmosphere he created with that sound.
03:45 - 04:07
Spoiler :
Another very bazzar sort of enviorment he created
04:19 - 04:21
Spoiler :
how he pulled that off i'll never know
04:22 - 04:42
Spoiler :
gives toushi a run for it's money in epic ending fashion
Tyler - Jihaku
00:00 - 04:37
Spoiler :

Istiv - The Race
2:00 - 2:25
Being at AWA, watching this section of the video get a standing ovation has forever burned this scene into my mind.

Aokakesu_Digital - Mamboleo
0:30 - 0:38
The first time I was ever really exposed to the idea of motion graphics in an AMV. It blew me away.

Drngd Kreationz - Olin
3:16
That's just sexy.

Beowulf - Hail To The Thief
3:31
I LOVE this part. There's just something about Asuka's smiling face being synced with that... its just... i dunno.

Kevin Caldwell - Kimagure Orange Road - Twist
2:02
Well, this video is FILLED with cool sync moments that I love, but if I had to choose just one, it would be here, where the guy falls on his face after being smacked into the brick wall.

NightOwl Pictures - Love Is Flowers
2:15
Always makes me laugh.

Nostromo - Running Man
2:01
That's just awesome.

Petro - Dedicated
2:54 - 3:17
This video perhaps hasn't held up that great against the test of time, but I think it still does an amazing job at telling a story. This section of the video is extremely simple, but I love it.

Spatula_Castle - Go Back To Sleep
There are a lot of favorite moments in this AMV, probably because a lot of them surprise me in a "Wow, that was totally set up but I didn't see it coming" sort of way.
~2.56: The first time I saw this AMV, I sat there playing these scene over and over and cackling gleefully to myself. When I mention this video to others, this is the first scene I ask them about afterwards. (Works best if you're watching the AMV in a dark room.)

alkampfer81 - Hold Me Now
This is more of an environmental/memory impact, but I saw this AMV on the big screen at the 2006 Anime Boston competition, and the moment at 2:27 when lightning cracks down is now etched indelibly on my brain as THE most exciting, dramatic thing I've ever seen an AMV do. What I loved about this moment in Hold Me Now is that it had as much or more impact than the jaw-dropping effects in true fiction, which I and the rest of the audience also had just been shown.

Pyro Wolf and Saber Wing - Moonlight Shadow
An oldie but goodie, currently not available online (and I can't find my copy to get the exact timestamp). Considering I haven't watched this AMV in years, however, I clearly remember the closing scene with the rocket ascending into the sky making me sniffle. You don't expect to sniffle at the end of an action AMV set to a dance remix.

Nostromo - Galaxy Bounce
2:13 - Ura opening his eyes and then a cut to a slow zoom out of his desk/computer. If I had to choose a perfect cut, this one would be it.

Pianos - EasyAction of [hagaren]
1:13 - 1:23 - My favorite display of internal sync in any AMV I've seen. Mustang's finger snap seals the deal.

feanor - Metropolis - Center of the Sun
4:20 - 4:23 - Cuts to the machine exploding. Transcendent.

fal-79D37 - Image
0:38 - 0:59 - Amazing buildup of atmosphere and mood. Ingenious on the editor's part of matching the alternations between the male and female voices with the visuals.

Don't have the timestamp right now but in the first Memory Flash, the Haibane Renmei track is amazing. The sync is very good for the slower, first part of that section of the song and then the more dramatic part is synced perfectly (especially if you've seen the anime, it's much more impactful).
