Woo, I'm def for some more yaoi amvs! But all these song suggestions seem to equal out to comedic amvs, and I'd like to think one could attack the task of making a yaoi amv without making a joke of our men.
I'll suggest a few serious gay songs, though some of they might not seem immediately gay, they could definitely be worked to it.

I Want the One I Can't Have by The Smiths/Morrissey (Morrissey oozes homo <3)
~ "On the day that your mentality Catches up with your biology", a song about gay longing and such.
Is It Really So Strange by The Smiths/Morrissey
~ "But you won't change the way i feel, cause I love you" A song about a guy saying how he can't change his love, even if you abuse him to death. Not really gay, but very workable.
Fairy Dust by Joe Jackson
~ This would be hard, because it's a questionable, political song. It half sounds like he's putting gay's down; but I read it's a song about how to stay a minority, certain stereotypes must be draw. I really love this song though. It's hardcore.
Tangerine by Moist
~ I've always thought this was a homosexual song. Yea, they mention she, but a true yaoi fan swerves around that! Anyway, it's a very desperate lovely angsty sort of song, and I interpret it to be about two guys having a relationship behind one of their girlfriend's back; how one man 'corrupts' the other into being with him.
Bent by Matchbox 20
~ Bent. As in the opposite of straight. GET IT? Ahah, well, I think this is very workable to homosexuality too.

~Very gay song. One of the guys is a circus performer. Uhm, I don't really like this song, ha ha, but gay nonetheless.
