The Melancholy of Haruhi Suzumiya has Haruhi and Mikuru as cheerleaders in the opening animation and episode 4.

Lucky☆Star's opening animation has the girls in cheerleader outfits.

One of the characters in Princess Nine dresses as a cheerleader from time to time.

Naru from Love Hina dresses as a cheerleader in episode 14.

Cardcaptor Sakura. Dammit.

These may also have cheerleaders: Ranma½, Eyeshield 21, and possibly other sports anime.

There's the sports fest eps of Azumanga Daioh. (I know at least the 1st one actually shows them cheering. I forget if they show it in the other 2.)

Getsumen Toheiki Mina episode 3 is cheerleader-themed. Can be also found under old name Getsumen To Heiki Mina (they changed it right before the series started airing, some sites still use it)

I'm not sure, but I think there's a cheerleader scene or two in Full Metal Panic. I could be completely on drugs though...
