While not a major character, this killing is still semi-infamous to those familiar with the series:

Ashura from The Ideon: Be Invoked (how do you make a movie where you wipe out all life in the universe even more shocking? Including a scene where the five-year old girl gets her head taken off in the crossfire.)

I'll partly x2 that, but I think what they did end the series with was much more effective so:

Grave and Harry from Gungrave.
