Don't forget Chrono Trigger and Chrono Cross while you're at it; lots of boss fights and plenty of pyrotechnics for visuals. The Playstation and Nintendo DS versions have got some cut scenes of the bosses too.
As to how to get this footage... Well, better find yourself a good screen recorder.

The bosses from Zone of Enders and Zone of Enders 2nd Runner were awesome. But that's if you want to include Mecha type of games in your AMV. 2nd Runner even had some Anime cutscenes in it which was nice.

Mike Tyson from NES Punch Out, and there is also Mr. Sandman from Wii PunchOut.

@Nikado: Mecha is perfectly fine. I want ALL types of games (except 18+).
@Rorschach: Right after my DS breaks. Those were on my to-get list too. I doubt there many good quality DS video footage, so DS games may be limited.

Gill - Street Figher III 3rd Strike (no real "video") but he is a dick and has very pretty moves.
Tank - Left For Dead ( not a real boss but on the right settings very very VERY scary)
