Heh, I've been bouncing some sci-fi ideas around, and - same thing, you keep running into stereotypes, sometimes even unknowingly. Eva freaked me out not only because of the headfuck, but also because it turns out many of my ideas and philosophical concepts in it were the exact stuff I always thought I invented myself.
But, don't get too discouraged - there really is no such thing today as total originality. Almost every idea has, by now, been taken...

Some of the best "bad guys" I've seen/read/written were good guys that did wrong things. Case in point, Insomnia, Pachino's character is a good guy that does wrong things, which makes him a 2ndary villian to Robin Williams' bad guy.
I try not to write Good vs. Bad but I like to kind of play with average people doing things they shouldn't. Adds a bit of realism, because (aside from GWB) there are no Gendo Ikari's running around.
Try to not create a villian, try to allow a character to make *morally wrong* decisions.So far the hardest part is coming up with the villains...the protaganists have been all sorted out and I know in general where I'm going plot wise...but for the villains...lol...
