One common trait among the Eva kids is that by the age of 14, none of them have mothers. Kensuke doesn't have a mom (and I'm pretty sure Toji didn't either). At least Shinji and Asuka still have their mothers protecting them in the Eva. Rei, who was created and has no biological mother has to put up with a soul that hates her (assuming that Naoko IS in Unit 0)
I think its safe to asume Naoko soul is inside Unit 00, during tjhe first few epos, unit 00 first tries to kill Rei, and in a flashback, tries to kill Gendo.... so, this kindoff fits with Naoko personality (she killed the first Rei, and shes hates Gendo due to fact that even though Yuri was dead, she still couldnt beat her)...........meh

And even though Asuka's mom was driven insane because of the Eva....she didn't die from it. She hung herself. How did her soul get into Eva-02 then?
Naoko's personality is in the MAGI but the process didn't kill her. Her soul could have gone into Unit-00 in the same way Asuka's mother did....and perhaps the same way Rei's soul is transferred among her clones after she dies.

i guess they leaked little snipets of info accross the series and films........ theres the scene where asuka's mother is holding that doll, thinking its asuka, clearly mad..... mad i say mad!!!, theres where asuka realised her mother was always protecting her. and such things, i guess its little snippets of info that points in this dirrection and we assume it to be correct. But theres little other explanations for her going mad...............

Also it's interesting to note that Asuka is chosen to be an Eva pilot after her mother becomes insane. It would make sense that If her soul was in the eva, they would recruit her child. It's also interesting that when Asuka was recruited was the same moment that her mother killer herself... hmmm....

Here we go, in episode 21 Fuyutsuki confronts Gendo about his 'dumb luck' in returning from Antarctica a day before second impact, and says that Gendo brought back with him "all of the project's records and findings". Also, it is said that every single bit of life, down to the molecular level, was destroyed in SI. That would eliminate the possibility of Adam being escavated at a later date.
