In the FMA world, we're shown (through Hohenheim) that the mind, body and soul are seperate things. I believe that when Ed saved Al's soul, he didn't really put his mind in the armor, just the memories of his soul. When Al was finally reunited with his body, his 'real' memories and mind took over. Basically, it soft of was and wasn't Al in the armour, only a part of him.
