I think my track is about 1-2 frames offsynced, so you could try shifting it about 2 frames earlier? The Madoka track also has some strange borders around 2:24 and 2:26 so just zoom into the track a little to get rid of them.

And btw a 3 minute video shouldn't be 477MB so I think something went wrong during encoding so might want to take a look into that also.
