how do u make it so that when u put a smaller vid file over a larger vid file u see both but the one on top is like 50% opacity?
like in WMM u can make a bit of the next scene overlap the previous scene and u see both but the overlap has the opactiy reduced?

As I guess: There is no (easy, fast) way for that in WMM. It is possible to do this with
images for every frame, you manipulate in Photoshop or Gimp.
Programs like Premiere or MAGIX work all with a various number of layers. They are the base for tons of complex effects.
So... You need your second layer. Place the clip in it, you want to overlap and set the transperncy or opacity of the clip to 50%

I had to rething your post a few times to understand.
After Effects works in that way that, it always makes a singel layer for a clip (you can´t put two clips onto one layer in AE; that´s why you split and not cut).
If I guess/think right you mean everytime you want to overlay it with a clip, you have to put the clip over the other in the timeline? Uhm... in general yes of course.do u have to put a clip in a new layer everytime of can u put the clip 'ontop' of the other one?
You´re working with what program? If you work with AE and "cut" (in AE it is splitting a layer and not cut), it wents up into another layer. In Premiere: no it stays in the same timeline.im not sure but i think when i did that it cut the clip it went ontop of
