Definitely Kenshin and Kaoru for a serious pairing.

For comedic value, there's nothing quite like Akito and Yurika, though.

hmm i would have to pick odd enough Akane and Ranma. i don't know call me nuts but i just think they make a nice couple.

Kamui and Kotori from X (I know she dies, but its a tragic relationship.), Seishirou and Subaru (ok its yaoi-0ish but they have a really cool dynamic happening) also from X, or Tokyo Babylon if you want.
