Two things: Character development and understandability. I don't mean that you have to be able to grasp every plot point the first time through--for example, FLCL is one of my favorite shows. It's not very understandable the first time, but each subsequent viewing makes the plot clearer and clearer (though I still can't tell you completely what it's about... )

^^ Aye, I agree to that. The plot! I thought anime like Gasaraki and Lain was boring for awhile, but the only reason I liked to continue watching them was the plot! Same here. Having likeable characters is a must, of course. But if the plot sucks then the likeability of the characters doesn't matter.
Bebop for example. A good chunk of it is filler. But the thing is is that all of the filler episodes have interesting little subplots and substories (or at least in my opinion). Even though a lot of bebop is filler, it's still a favorite among many anime fans.
