Hey, in the anime they're always mentioning the "three holes" and in one of the eps Otohime is leaving and is like "Well i'm off to look at those three holes you were talking about" wtf does that mean? why do they refer to the three holes? I watched it in english and she says "Bye, i had a really nice time, see you later" ??

As I recall, they were bowling in that particular episode.

Just guessing, there's probably some sort of sexual connotation to the phrase too, which is the point of Otohime saying it (she says a lot of things that have double meanings, most likely unintentionally).

Bowling balls, eh? Sounds like a good reason. If I recall correctly the 'phrase' first pops up in the Shinobu kiss episode when Shinobu is spying on Keitaro and Naru, the same episode that Kitsune drilled 'three holes' into Naru's wall. I always thought they were refering to that.
