Yes, a very dark and depressing vision of the future, as cyberpunk should be. God bless Gibson for inspiring such work (the name 'Armitage', I'm pretty sure, is a Neuromancer reference).

Thought provoking? There isn't much out of the shows I've seen that isn't.

I can't believe that no one else thinks that Magical Shopping Arcade: Abenobashi is thought provoking! I'm shocked, seriously. Everyone agrees about FLCL *sniff*

Well, here's another one Gundam SEED. the whole thing is about human modification and morals.

and in her own way, Excel Excel (or Excel for short) is sort of thought provoking, willing to die for her love even when he is willing and even enthusiastic to kill her.

Well i totally agree with on Magical Shopping Arcade Abenobashi. I mean you already had to think deeply enough just to try and figure out the parodies and jokes. Thank god for commentary/ADV notes. :D

Paranoia Agent is an excellent series--it's especially insightful to keep in mind that the show basically stems from the idea of (I think) psychosomatic illness as a means of escape--a kid doesn't want to go to school, so he pretends to be sick--eventually, he actually becomes physically ill. That's not a spoiler per se, but it helps explain a lot.

I also agree with djmasterx's inclusion of Fruits Basket in the list. You wouldn't think that it's profound at first glance, but the series is just conscious enough of itself to make you conscious of all of the umeboshi in your own back (and if you have no idea what I'm talking about there, go watch the series now).
