First of all, there are few people with a red eye pigmentation in their eyes. Those who are are likely albinos who lack pigmentation throughout their entire body. While Rei's hair was not white, she looked like she had many symptoms of this condition and was being treated medically throughout the entire series. The manga reinforced that also. You can have a family with all the same eye and hair color and yet you are an albino. Well, there was that scene in Episode 5 that I could go into a detailed explanation of... you know, the one in Rei's apartment where she waits like 5 minutes before asking Shinji if he plans to get off her, pauses for like three seconds before getting up, then pauses again before turning around and getting dressed. There's also the fact that he's the only person she's ever expressed gratitude to. There's also that quote from Episode 23, something about wanting to be one with Shinji... Second, Rei was grown to the age of 4.... she was not waiting in the wings for Yui to die and then step out. When she was killed by Dr. Akagi and the battle with the angel, they were quickly able to produce a spare at the same age as the previous Rei.
Third, if you miss the physical resemblance of Rei to Yui.... that can't be helped. If it was any more obvious, they would be hitting you over the head with a brick. Go watch "The Birth of Nerv" episode again 30 times.
Fourth, if you read that scene where Shinji is on top of a naked Rei as sexy, then I don't want you to know any of the women in my life. Shinji was shocked and scared and Rei was cold and emotionless about the whole thing. Rei did come to feel a great affection towards Shinji and it may have developed into something else given enough time, but I do not think she knew of her connection to Yui at all. Why would she be inhibited after discovering these new feelings and emotions?
Go read some Frued and Jung. Not everyone discounts their theories. I have to look around and find the report that studied that most men are drawn to personality times similar to their mothers. It doesn't mean that they act on them, but it has been a force out there. I am sure that a lot of young brash men with their chests puffed out will say "Dude, no way", but a careful examination may reveal otherwise. This was UNDOUBTEDLY a theme that the series ran through.
