I haven't cried over an episode of an Anime (haven't seen that many, that's why...) Still, some scenes in Gundam Wing were making me really sad, but I didn't cry.
I did cry one time while reading a manga... Yu Yu Hakusho, volume 1, where the little boy that Yusuke saved from being run over tells his mom they should come back to thank Yusuke when he is awake. Poor thing doesn't realise that his rescuer died... Don't know why, but I cried my eyes out over that scene...

Any anime where anyone dies
I cried like a baby after the episode of trigun where Wolfwood dies.
Same in FMA when Hughes dies.
And again during the pretty much the last two or three episodes of Chrno Crusade, but most during the last episode. I Needed a bigger bucket *sigh*.
Fruits Basket had an emotional impact on me, though I didn't exactly cry.
Same with Spirited Away.
The end of Millenium Actress (if you've seen it, you may or may not understand)
Gundam Wing made me sad in one episode.
Gundam SEED and that whole thing where Nicol and the other guy die.
The end of Cowboy Bebop of course.
When I was younger the end of the first Pokemon movie made me cry.
All I can think of... You can add any other anime where someone dies or suffers. From what i've been reading, I haven't got a big enough bucket to watch Grave of the Fireflies

I teared up on Fruits Basket mostly having to do with Yuki and how he feels like he's in a cage, Momiji and how his mother's memory had to be erased after she rejected him, Kisa and how she was bullied and the boy who loved her didn't do anything, and the real tear jerker was when Kyo is in his true transformation and how Tohru reacts. I think that it is a really good anime.
