Yup.
Samurai X Betrayal and Samurai X Reflections both got me,
X (TV) episode 22 (the one where Sorata sacrifices himsef) and the last ep X/1999 (the X movie) - especially Kamui's anguish and him screaming "Fuma!!" at the end
When Vegeta sacrifices himself in DBZ against Buu
Elfen Lied, the last few episodes
RahXephon got me when Ayato inadvertantly kills the girl who loves him
I'm sure plenty more have pulled my heartstrings, but those are the ones that really spring to mind. And as silly as this sounds....
The episode of Excel Saga, where Ilpallazo shoots her - I shed a tear when she was beating on the door and crying. Then it turned stupid and it wasn't sad anymore. :?
Oh gosh, you shoulda seen my cuz and me when we saw the episode of DBZ when Vegeta sacrifices himself! We were crying our eyes out. We taped it and we kep watching it over and over again until we don't cry anymore. Our eyes fill up, but MAN! The uncut episode was even more dramatic! UH! Ok, ok....whoever has seen that episode and Vegeta is hugging Trunks before he dies and he says "You made me proud my son." or something like that  And then he knocks him out. In the uncut he says, "I love you, my son." NOW...IF THEY KEPT THAT I WOULD HAVE REALLY CRIED! They shoulda kept that in the jerks!

Ai Yori Aoshi - ep 3
I totally forgot, but one anime [SHART!] made me cry on ep 1, no idea who or wtf the characters were or are, but I still felt sad for them anyway...
DAMNIT ALL!!
Anyways, I think One [hentai] made both me and my wife cry. Despite the explicit sex0rs... It had a very powerful love story that helps ya appreciate those you hold deeply in your heart...
A REAL RECORD BREAKER BABY, CRY DURING HENTAI! MUAHAHAH

Hmmm... Anime that made me cry.
Cowboy Bebop - Ep. 5. Spike falling and having flashbacks with the exquisite background music of Yoko Kanno was enough to make me tear up. Of course Ep. 13: Jupiter Jazz Part 2... The ending. And Ep. 26... Need I say more? (Julia's death would have made me cry but they made her descent to the ground far too lengthy and I almost ended up laughing before she finally hit and it turned me back toward melancholy.
Trigun - Nicholas in front of the altar was enough to make the tears flow. When Legato forced Vash to kill him... that did it for me too.
Elfen Lied - Teared up quite a few times throughout the series.
Neon Genesis Evangelion - Ep. 23. The 30 second pause waiting for Shinji to kill Kowaru, with the music playing the background. I teared up during that. I got choked up an ample number of times during End of Evangelion. Most significant of these being when Misato died, and Asuka's final moments.
The final episode of Saikano made me tear up.
I'm sure there might have been a couple other instances... but I can't think of them at the moment. Regardless, I have to say that any anime that can make me cry, or elicit an equally emotional response from me, instantly earns it's way up to the top of my list. I love it.
