I kinda always liked Dilandau, but now there's a popular belief he's not a villain.

Haruko from FLCL is technically a villain, but she's also the protagonist, the... she's lots of things. It's an unconventional kind of story.

Gendo from Eva would be my next pick. Frankly, he's really the only anime character whose behaviour REALLY creeped me out.

Mhhh, cool bad guys . . . well, Ansem certainly isn't cool. He's an Akio wannabe gone too far . . . and he says darkness too much . . . "darkness this, darkness that, sink into the danky dark doom of darkness where the darkness will, uh, darken you." I'm sorry but he was an ANNOYING dude.
