As for Motoko, I think it's just a phobia of turtles. The things show up in places you were not expecting to find a living thing, like lying under your clothes. She's just suprised and shocked. Her fear of them, I think, just builds from the repetitve experience. They are also reptiles and most creatures in the reptile family have a reputation being irrationally feared and misunderstood. "Snakes. I hate snakes. Why'd it have to be snakes?"

I think I saw that fansub too, but I think whiat it indicated was that turtle was slang for penis. In other words, when Motoko tells Keitaro "Get the turtle out!" meaning she wants someone to get Tama out of her kimono, what she's saying could be considered embarrassing in more ways than one. I'm guessing this bit of slang is similar to something mentioned in the ancient Babylonian story of Gilgamesh when the king, reminding a fertility goddess of all her crimes against her various lovers, mentions of one of them that "You hit him, you turned him into a frog" shortly before adding "No more his stick goes up, no more his bucket goes down!" I think a frog, in ancient Babylonian slang, was someone whose love life had been... tragically cut short, if you get my drift.
