In addition to DDDVD, I'm also fond of http://www.bestprices.com . They're usually better about shipping than DDDVD, though they do charge you for it.

For some of these sites, it's worth clicking through AnimeOnDVD.com. I believe they get a small gratuity that way (unless things have changed).
I gave up online orders a while back. Got tired of the hassle of tracking shipments. The exception is region 2. I usually order those from CD Japan (linked above).
The exception to the exception is region 2 Studio Ghibli DVDs (Buena Vista). I buy those at the local Kinokuniya Bookstore. After adjusting for tax/shipping the price is about the same and all I have to do is drive down and pick them up.

If I'm at school, deepdiscountdvd.com, possibly rightstuf.com if they're having a really good sale.
If I'm at home, Best Buy. If Best Buy doesn't have what I'm looking for or it's significantly cheaper to shop online, I'll go with one of the above.
Here in Tokyo, well, you're gonna get raped just about anywhere you go, but the Tsutaya chain has the best prices for new stuff, and shopping around in Akihabara will usually lead to cheaper used copies.
