I'm getting the idea that you are an extremely religious person, who goes to church (or synagog if you're Jewish) every single week. Evangelion is a fictional story and it doesn't make fun of Christianity or Judeaism or any other religion. Evangelion may use religion and change a few biblical stories around to tell a fictional story, but it still doesn't make fun of religion. The nudity, which isn't full blown nudity, is fan service (or situational nudity, which actually occurs in real life). Fictional stories are based on real life, but don't need to completely follow it. Granted, during the series it's stated that Rei and Asuka are minors, but their physical appearances say otherwise. (They do look older.) Someone who's 16yrs old, and watching Evangelion, will probably look at Rei and Asuka as if they were 15-16yr-olds or older. A 20yr-old, like myself, will probably look at them as if they were 18-20yr-olds or older. When it comes to anime, it isn't numbers that will really define a character's age, physical appearances will; (it's viewers' perception). Another example would be Rena from .hack//Legend. She's the same age as Rei & Asuka from Evangelion, but she looks a lot younger, the Rei and Asuka, as if she were between 9 and 11 years of age. It's all about physical appearances and viewer perception.

First of all, I like Evangelion as it is because it's the first anime among those I've seen, which gives such an important role to characters' psychology!
And then I'm atheist and I don't want to talk about something I don't know well like Christian Religion, but I'm sure that in Evangelion the author didn't have any intention to insult religions different than his, because Japanese people are extremely polite and respectful, and wouldn't even think to do such a thing! So.. I think you should watch it by keeping the religious aspect separated.
