Very good suggestions. I'd also like to add Jin-Roh. It moves pretty slow and there isn't a lot of action, but it does get pretty bloody at times.
Probably too busy to be here right now.

You should check out Boogiepop Phantom. I haven't seen X, so I'm not sure if it's similar, but if you want dark anime this title is for you.

A good Boogiepop website: http://boogiepop.studiokanzen.com/index2.html

and now that it's getting fansubbed (and ShinGetter's finally coughed up eps 9 & 10 after a long hiatus) this one can finally be checked out again (from the eps seen so far, it's pretty good)

That said, for dark recommendations that haven't come up yet:
-Now and Then, Here and There
and
-The Devilman OVAs (Amon: The Apocalypse of Devilman is a little confusing given the better part of the second half all takes place in Akira's head, but still pretty memorable...at the very least for the sheer carnage level.)

I'd give Gankutsuou a serious consideration - and the official release date for it is rapidly approaching, too. It's not dark per se, especially if you consider the way it's colored - or maybe that just makes it darker. I mean, come on, it's a trippy anime take on THE classic revenge story. You can't go wrong. :)
The Birds are using humanity in order to throw something terrifying at this green pig. And then what happens to us all later, that’s simply not important to them…

Another Dark anime movie is Twilight of the Dark Master. Deals with demons and the corruptability of the human soul, if I remember correctly.

For dark stories,

Magnetic Rose: on the Memories dvd,

Pet Shop of Horrors: is pretty dark,

Malice@Doll: is a very strange cgi anime, dark and Tim Burtonesque.
Where did you say I'm going?.... And what am I doing in a handbasket?
