.. Chiaki just met a new friend while on her way home from school one day;
they were playing and enjoying each other and became very close friends when,
for reasons unknown, Kana came running by and Kicked "Yamada" into a passing-by
dump-truck O_O Chiaki ran as hard and fast as she could trying to save her now
found friend only to stuble and fall on the pavement .. with tears in her eyes and
a sudden loss for the meaning of life, she broke-down and cryed over the loss she
had found that day! I don't think she will EVER forgive Kana for what SHE did that day!

RahXephon and Chrno Crusade are up there. The most surprising moment of sadness for me was completely out of the blue in Excel Saga - in the Episode-Without-The-Gags when Excel said "I tried so hard." Just the way she said that was perfect. All the more so when everything to that point was pure slap-stick.
Ghost in the Shell: Standalone Complex -
As far as emotions go, I figure that humor and sadness are the things that we identify the most with. But truly, the series that captured my attention the most (empathy perhaps?) was Kare Kano. That show was just poetic. Even the paper cut out episode and the still image finale.

Not a series, but the movie 5 Centimeters per Second really hit my soft spot. Not even Grave of the Fireflies brought me this close to tears.
Other than that, the conclusion of almost every arc of Kanon 2006 and certain parts of Elfen Lied were kind of emotional.
