Changed my mind. Here are the guys:

Pair 01-Ken (White Cross) - Brilliant green versus normal looking guy! Boy, is this hard!
Pair 02-Ryoga (Ranma 1/2) - Not too shabby despite the travel wear.
Pair 03-Gojo (Saiyuki) - He's looks tough. Tough is good.
Pair 04-Aya (White Cross) - Once again, regular hair wins out over 80's hair.
Pair 05-Mr. Fujisawa (El Hazard) - Wu Fei isn't a chick? Mr. Fujisawa wins by a horse!
Pair 06-Sanzo (Saiyuki) - I think Sanzo looks better, for some reason.
Pair 07-Zagato (Magical Knight Rayearth) - He has cool looking armor.
Pair 08-Quatre (Gundam Wing) - Quatre seems more masculine. If I want women, I'll look at women.
Pair 09-Tenchi (Tenchi Muyo) - Tenchi seems to have pimp powers. 'Nuff said.
Pair 10-Sosuke (Hakkenden) - Much better looking, in my book, than Gene.
Pair 11-Basara (Macross 7) - I'd choose neither, but geek over pretty boy, it looks like.
Pair 12-IlPalazzo (Excel Saga) - IlPalazzo is the bomb. Decent looks, runs a secret org, and has Excel after him.
Pair 13-Tatewaki Kuno (Ranma 1/2) - Despite his ego, Kuno's a pretty cool guy.
Pair 14-Goku (Saiyuki) - Flip a coin...
Pair 15-Dilandau (Vision of Escaflowne) - Looks better.
Pair 16-Heero (Gundam Wing) - Heero looks more masculine than the competition, surprisingly.
Pair 17-Mousse (Ranma 1/2) - Gotta give Mousse some love here.
Pair 18-Makoto (El Hazard) - Seems like a better choice, I'm not sure why, though.
Pair 19-Hakkai (Saiyuki) - Hakkai doesn't have Dragonball hair. That alone makes him the better choice.
Pair 20-Ranma (Ranma 1/2) - Ranma's always a solid choice.
Pair 21-Keno (Hakkenden) - Keno looks cooler.
Pair 22-Allen (Vision of Escaflowne) - My God, this could be Milly's (from Trigun) brother. That alone makes him a winner. Plus I've seen too much hentai with Tuxedo Mask to have a good opinion of him.
Pair 23-Roger Smith (Big O) - The dude screams cool looking.
Pair 24-Vash (Trigun) - I have a trenchcoat bias. I admit it. Plus Vash is cool in other ways. Vash wins by 4 horses!
Pair 25-Sanosuke (Rurouni Kenshin) - He chills with Kenshin. He's cool.
Pair 26-Vicious (Cowboy Bebop) - As much as I dislike Vicious's pansiness, he's better than Omi.
Pair 27-Jet Black (Cowboy Bebop) - He'll save the Bebop votes!
Pair 28-Yakumo (3x3 Eyes) - Yeah, yeah, Duo looks like a lady... Yakumo wins handily.
Pair 29-Spike (Cowboy Bebop) - Spike will also save the Bebop votes from Vicious. Plus the whole salt and pepper shaker thing.
Pair 30-Chichiri (Fushigi Yugi) - I don't approve of prettyboys, and Chichiri doesn't fit the prettyboy criteria.
Pair 31-Wolfwood (Trigun) - Kenshin is a swordmaster. But Wolfwood has the punishing cross. Wolfwood wins on the cooler weapon count.
Pair 32-Touga (Revolutionary Girl Utena) - Who's the bigger bishi-sissy? Not Touga, this time around.
