EOE: When Asuka was fighting the army and the rest of the eva series. It was so well done I was compelled to watch the rest of the series (I watched the movie before the show...). Plus, she went beserker. Every beserker is a good moment in Evangelion.
Fushigi Yugi: When Nuriko died. I was in shock. Have you ever found out that someone was your favourite character in a certain show AFTER they died? -__-;;
Naruto: When Naruto was dragging himself towards Gaara by his chin and he looked up. His eyes were so sad and I got pretty choked up when he said, "I understand your feelings so much it actually hurts." It hurt me too! ><
Also when Haku died and Zabuza reached up to put a hand to his face and the snow which fell on his cheek was so... *can't find the words to express it*
Full Metal Alchemist: When Nina died and Edward stood in the rain pounding his fists on her remnants on the wall and crying. Poor, poor Ed.
Cowboy Bebop: When Edward and Faye both left and Spike and Jet were stuffing eggs in their mouths. Then when we see the last shot of Edward and Ein running off into the distance. Strangely this affected me more than when Spike died. I think it's because I already knew what was going to happen at the end of Cowboy Bebop. ^^;

The crying comes from pain, if I remember correctly, because Janemba uses a blast into the hiding place, and Vegita utters a word that was subtitled as shit, but don't hold me for that translation. That leads me to believe it was from pain, or perhaps frustration. Either way...
