Grandis, Sanson, and Hanson were lovable bad guys in Nadia The Secret of Blue Water.
Char was a very human and identifiable character in the Gundam series, especially at the beginning.
I think for most of Wolf's Rain, Darcia was someone very sympathetic to the audience. Or course he falls pretty far off the wagon.
Bretai, Exedore, and Khyron were all loveable in Macross/Robotech.
Desslar from Space Cruiser Yamato seems cruel and vicious until you realize that he is trying to save his own planet... later he becomes an ally.
Anime is resplendent in bad guys that you can like and almost sympathize with. Many bad guys become good guys and some good guys become bad guys.
And FLCL is very deep... Haruko has method to her madness that cannot be denied. It is something to see someone who looks like she is taking random actions only to find out at the end, everything had design and purpose. It is one of the rare anime that is not only brilliant and people watching know that its brilliant, but it has fun while in the moment... It may be rare again that we see lightning caught in the bottle twice.
