I didn't think that they said they used per say anime when creating the Matrix, just that they were big anime fans....but I could be wrong.

I read some British magazine while I was in the desert and they had an interview with the Wachowski brothers and they did say they were anime fans, and Ghost in the Shell was an inspiration for the movie, along with some other animes, books, and other movies.

They did do the animation in the style of anime and most of it in fact, was.

As far as what anime(s) they used, none.
Some of the famous creators, character designers, and Key Animators from other well known animes did play a role in creating most of the shorts, though their names seem to illude me right now.

Yah... Actually, the director for one of the Animatrix clips I believe also was the director for Cowboy Bebop.

And yeah, you can see anime influences. I mean, Reloaded has mechs in it, albeit briefly. It's not a far stretch of the imagination to see other influences.

You can tell that they read a lot of comic books, too. The camera angles and stuff.

And plus, you don't come out of the box with that story without having some anime/comic background.
