End of Evangelion Thoughts *SPOILERS*
Ok, so. I got the movie and then fell into a 3 day long out-of-it state since I didn't understand what was going on. I then proceeded to do some research (gasp). Wikipedia, The Bible, and the Audio Commentary on the DVD got me only so far. I have a question and some thoughts that might be questions but are more like statements.
Question: Why does Rei appear to the dead like Misato and Ritsuko before the third impact? (As with EoE I fear this may be unanswerable but I was hoping for any light to be shed at all.)
Question 2: Is there any refrence in Girlfriend of Steel or the mangas to where NERV got Lilith? It's like she's just been there for the entire series. Even ADAM had to be sent in episode 8 to NERV.
Thought 1: I think I have Gendo's line. But however NOBODY except Ritsuko's japnese voice actor and Anno will ever know. Something to the effect of. "Ritsuko the truth is you are the one I really loved." This would be a blatant lie so Ritsuko's line seems to fit and it just makes me happy to have something to insert in my head over the silence.
Thought 2: Gendo's demise was a bit...sad...despite the fact he deserved it.
I'm sorry if these questions have been asked before but I looked and I looked but I didn't find 'em.

Answer 1: It could be that that "Rei" is a sort of incarnation of the Angel of Death, or maybe an image of God. Remember that "Rei" also appeared to Shinji in the first episode in much the same way - though he didn't die. The signifigance is that Rei is supposed to appear to anyone whom has will enough to live again, after the Third Impact (notice how she doesn't appear to Gendo because he's far too afraid of life to ever return)
Answer 2: They say it VERY clearly in the comic, and I believe as a passing reference in the show. Lilith was found WITHIN the Geofront. Remember that humanity didn't need to excavate it, they just FOUND an enormous, hollow sphere. I don't remember exactly how it went (you can find it in the comics if you read it), but I know that Lillith was contained within, just like Adam was contained within Antarctica, and the other Angels were around the world. Seele recovered her, assumingly dead, and kept her enclosed under Nerv headquarters (this was all done during or before the years that Nerv was known as Gehirn). Therefore, there was no need to transport her - doing so would probably have been dangerous, so building a complex AROUND her was the only real option.

There are no hidden messages, references, conspiracies etc. in the End of Eva. Get over it.

=.= There are many theories in such an anime like Evangelion. Even the movie was not at all "100%" clear like the final episode. The one thing I'm flustered of is the red-sea (sea of blood) theory. If every living soul fuses into one, then how would they gain anything? Also, what would happen to Shinji and Asuka in the final scene? (Although it's clear that it represents Adam and Eve from the bible.)
