I know there are a lot of them. I will list three I know.

Naruto
DBZ
Tenchi Muyo

Code Geass has a whole host of them. Several times flip flopping.

Orange-Kun.. Uh.. Lelouch [technically], Suzaku [technically]. Heck. Techincally speaking, either side in the conflict in that anime could be the good/bad side, and pretty much every characters changes over sides at one point or another [most of it in R2]

Fate/Stay night to.

Berserker's little girl becomes a good sided member, and tehnically so does Archer's. Heck, Lancer at the end tries to do the right thing.

Well... the bad guys are actually the good guys and the main characters find out they're helping the bad guys.

Sengoku Basara

Mainly due to a bigger bad guy showing up, so all the sides get together against that one.

To Aru Majutsu no Index

Spoiler :

The bad guys from the beginning of the first arc turn out to be on Index's side actually, and then it all ends well. Can probably work well with Accelerator too if you are able to mix the sisters and last order arcs well together.

Macross Frontier

At the end of the series we figure out that the big evil monsters aren't actually evil and that it was one character supposedly on the good guys' side that was using them. Also Ranka's brother turns to be good too.

Kemeko DX

Spoiler :

Ryōko seems to be an enemy when she appears, but then we figure out she isn't. Or she's in a middle-ground or something, anime ends suddenly and doesn't explain well... they might be doing a second series since the manga is ongoing but feh, I have low hopes for that to happen. Too bad though, I like that anime quite a bit.

Dennou Coil

Spoiler :

Yūko Amasawa seems to be on the side of the bad guys but truthfully they were just using them and later on she winds up helping the good guys.
