This was my original format. But when it switched to source 2 it felt jarred even though it's going to mix in the middle.

I decided to do

Beginning music with no lyric - Mix of both and use text effects to show story of video.
Verse 1 - source 1
Chorus - source 1
Verse 2 - source 2
Chorus - source 2
Verse 3 - a mix of both

I think I should be ok starting with a mix of both.

Example: If you were to put together an AMV that used Crayon Shin-Chan and Jin-Roh (assuming you have some sort of concrete idea that merrits this) it would be really freaking awkward.

Don't give me more crossover ideas..

Uses two shows with vastly different art styles, but solid concept and good editing make it work.

x2, this is a superb example, definitely the best one out there. It just goes straight ahead (ha ha) with the two sources pretty much playing off each other, and does it well. I'd definitely look at the way the sections are set up here, all really logical but in no way separated.
