Crisis Core pmf to avi Problems

So I've been using mplayer and mencoder to get my pmf files in avi format. For the most part all my files are good, except for 3 files. Specifically, the opening cutscene (Zack jumping on train), Zack's death, and the sparring session between Sephiroth, Angeal, and Genesis. I've also tried the Lande converter, but no luck.
I'll try opening up the video files and it just wont work. One of them, Zack's death, gets the messege "Index not found or damaged - reconstructing via file scan" and I even dont get the entire scene.

Anyone have any idea whats going on and what I could do?

Note: I'm using the japanese version

When I tried to convert them, it was simply to long/big to be converted for some reason. So I used a program called "the file splitter" and split them up into pieces, and converted those pieces, and put them back together again. I don't remember exactly how big those pieces were or how many were made, but I know that's what I did.
