In Speed Grapher there are a good number of scenes on top of buildings.

Zatchbell episode 1, there's a battle on the school roof. Possibly Epsiode 2 also, haven't seen it in a while.

I think Black Cat has a scene with two characters on a roof. Wolf's Rain also has a wolf running on a silhouetted skyline/roof, though that may not be the type of "people" you're looking for

In both episodes, the guys like to spend their free time on the school roof.
Bleach - it seems they are always fighting on roofs; here are a few I remember:
ep. 28 and 29; 39; 48; 52
Bus Gamer
ep. 3, the last episode, the guys are in a beer garden on the roof of a department store; one goes over the edge and has to be hauled back up.
Fruits Basket - Kyo's comfort zone is on the roof
ep. 4 "Here Comes Kagura" last part
ep. 7 "A Plum on the Back" last part, this time on the school roof
ep. 9 "A Solitary New Year" last part
ep. 23 "Is the Rumored Ri that Mother's Daughter?" the monkey of the zodiac this time
Gravitation
ep. 9 "The Deepest Brain" Mr. K fires warning shots at Yuki from the roof of a nearby building
ep. 10 "Heads or Tails", Ryuichi chases Shuichi around on the roof of the NG building
InuYasha
I think there are a lot of times InuYasha is sitting on a roof, Kaede's roof or Kagome's roof, but I can only think this episode:
ep. 128 "Battle Against the Dried-Up Demons at the Cultural Festival" Second half of a two-parter, the battle ends up on the school roof.
Revolutionary Girl Utena
The dueling platform is in the air, so it looks like they're on a roof. They duel in about every other episode. Some characters watch the duels from another platform. Other times:
ep. 36 "And the Doors of Night Open" Touga very nearly redeems himself as he and Utena sit on a parapet.
ep. 38 "The Ends of the World" Utena rescues Anthy from falling from the roof or ledge.
Saiyuki
ep. 5 "Pure Assassin" Kougaiji pops in on the roof of an inn
ep. 10 "Fake the Face" bad guys attack from the roof
Yami no Matsuei (Descendants of Darkness)
ep. 1, "Vampire's Lure" Tsuzuki pops out of thin air to stand on a roof
ep. 2, Muraki is standing in front of the cross on a church roof in an iconic pose, which is featured in many videos on this show, but maybe not more widely
