Gunslinger Girl - in the blonde girl (the sniper one... damn, I suck at names) story, it's the second DVD, if I recall right. She does something like that on the stairs in her episode, and even better scene, in the bed, at the end of the same episode.
Elfen Lied has it quite a few times, the latter part, the main human girl is at the shrine and does this, untill the guy comes, and there is more, prolly.
Of course, then there is all of Shinkai, Hoshi no Koe and crying scene (not sure if she doesn't raise her hands to her face instead, though), then Beyond the Clouds, the scene where the girl is looking alone in the distance and clutches her chest (I have just used it in a vid, so I remember it) and 5cm, the boy in his room on the floor, first part, hugs his knees with a lonely feel.
I also think that it'd be impossible to not have such scene in Honey and Clover. I think the main guy with glasses did it, not sure, though, it's a long serie.
And then ef? The main girl holds her diary to her chest a few times, but overally it's very simmilar.
Quite sure True Tears have one or two such scenes, from the girls.
Love Hina might have some, especially from lone Naru scenes, but it's been ages since I saw that.
Naisho no Tsubomi, if it doesn't matter, that the girl looks fairly young (it's about growing up anyways).
