I've only seen the first book, though, so that's all I know. But yeah, many things are different. AFAIK the storyline goes past the anime's run, as well.
That's pretty common, isn't it? *shrugs*
Yeah, the manga came first and is slightly different. As in some events are switched around and others didn't happen. (actually, the manga does not continue past the anime)
For instance, the battle with Monev the Gale is much more intense.(well, the manga itself is more graphic than the show)

Also, the hostage ep, the one with the greedy sherif, and Vash walking into the place listening to music, is actually considered a "Bonus Track" and is the last chapter in the Trigun manga.
I have vol #2 (Japanese), and it is the last Trigun manga. Yashiro Naito (Nightow) then moved on to Trigun Maximum. (the last page in vol #2 says "Turn to the Maximum!")
Trigun Maximum so far has 9 vols. and is still being serialized monthly in Young King Ours.
