Plenty. Heck, there's even a genre of anime called shounen-ai/yaoi that is specifically focused on gay relationships between male characters
But, I'll leave it to the expert yaoi fangirls around here to point out the specific characters - where are you ladies?

The Birds are using humanity in order to throw something terrifying at this green pig. And then what happens to us all later, that’s simply not important to them…

But yes, there are many many animes dedicated to solely homosexual relationships. Yaoi/Shonen-ai refer to male/male relationships, while Yuri/Shojo-ai refer to female/female.
Then you have the series that are focused on different themes but may have relationships mixed in. Cardcaptor Sakura for example, is not about Yukito/Touya's relationship, but its there, while Gravitation deals primarily with Suichi and Yuki's relationship among other things.
Then you could take Subaru and Seishiro's relationship as another example. In Clamp's Tokyo Babylon, everything is very cute/bubbly (so far) between the two and the pairing is obvious, while in X, from what I've read/seen so far, you can't really tell unless you already know their background. (Do tell Angelx03, if they're relationship is actually explored in X, I've yet to see it ;_; )

Gundam Wing. I heard that the characters are actually gay. Though it might have been just some Yaoi thing by fangirls.

No, they're just ambigous bishounen that suggest the somewhat-unobvious but suggestable to the more suggestible types of yaoi fangirlsTheKorovaMilkbar wrote:Gundam Wing. I heard that the characters are actually gay. Though it might have been just some Yaoi thing by fangirls.
There is nothing in the actual series to prove they are; but the possibility that they could be is surely one of the ploys by the creators of the show to get the female audience into the Gundam franchise - which they certainly did there...

Tokyo Godfathers - an interesting story centered around a homeless trio, a bum a young girl and a homosexual, who find a baby in the trash and decide to return it to it's mother. The story shows tgeir lives and how they ended up homeless. Subtitled, no dub, but a very good story, humorous and at times a tear jerker. two thumbs up, as they say
Where did you say I'm going?.... And what am I doing in a handbasket?
