I thought Boogiepop Phantom was pretty thought-provoking. It is certainly a cleverly-plotted anime.

I seriously agree!someperson wrote:Personally, I always thought that people were always exaggerating when they claimed to get a headache from thinking to hard. But then I rented Boogiepop Phantom.
I actually did give myself a headache from trying to fit everything together and just reflecting on the various messages and symbolism of some episodes.
Also there's Interlude which at first confused the hell out of me (despite the random fanservice).
And to a certain extent, GAINAX's the Melody of Oblivion which REALLY emphasized on abstract imagery and symbolisms; it took me awhile to figure out what the subplots represented. Of course that's expected since some of the staff of Utena was involved.

FLCL, Eva, Lain and Haibane Renmei certainly gave this old pot some material for temporary boiling-over. All of them have interesting bases in psychology/philosophy, and all of them contain a good deal of symbolism.
Of the above though, only FLCL took me more than one viewing to really 'get' (well, no, Eva did take about 1.5 viewing), but all of them will still produce a good deal of thought on subsequent viewings.
But if there's one anime/manga I spent a lot of time contemplating, and still do, it's "Monster". Nothing's come close to that one yet, and it managed to do it to me in complete abscence of either blatant headfuck a la Gainax, or 'blurred reality' a la Abe. I'm still trying to piece it together completely, for one.
(For those currently watching the TV series and skeptical of that - oh, you just wait, you just wait... )

The Birds are using humanity in order to throw something terrifying at this green pig. And then what happens to us all later, that’s simply not important to them…
