What is this "rebirth of Evangelion" that you speak of? Some kind of fan movie? Or are you talking about Renewal and/or End of Eva?
I would disagree. I think Rei has Lillith's soul and her body was created using genetic material from Yui. What evidence do we have of that. We it was never directly stated, but Rei looks just like Yui Ikari. There is the obvious connection with her to Gendo and Shinji that is more than just a casual relationship. There is much subtext between them. That Shinji connects Rei with being like a Mom when his memories of mothers is a vague one is telling.
As for her containing the soul of Lillith, I think that Seele came up with this secenario as the only way to control the progenitor angels. The progenitor angels that create other life forms are Adam and Lillith. Adam nearly got away from them when it awoke. Removing the soul probably made it more docile. There was no threat of the angel awaking like the one in the volcano did. Gendo even felt safe enough to have it installed in his hand. The capture and imprisonment of Lillith went much smoother than that of Adam. There was no event like Second Impact in her containment. The Lance of Longinous was impaled in her as more of an afterthought. It was not needed to restrain Lillith's body. Lillith was being used as a LCL factory in Terminal Dogma.
So, the souls of the two progenitors were kept in two vessels: Rei and Kaworu, where they could be closely watched. That Kaworu contains Adam's soul is unquestionable. The director's cut of episode 24 has him having a conversation with Seele on the subject. Rei and Kaworu provided valuable research information to Geherin and Nerv. Not only were they the first subjects used in the synch rate testing, their own cloned bodies were used as the dummy plugs for the Evas.
Both were teenagers and at least Rei was interacting with other kids and society, but both were terribly socially ackward. Why physically the same as other human children, being of Rei and Adam's souls may have caused their inability to adapt to social situations.
Just my 2 cents. But is a better explanation than any that I have heard so far.
