Hm..If you are searching for great anime and not too much popoular , I suggest you Haibane Renmei and Full Metal Alchemist.

There is no "best" in anime because essentially there is always something interesting in everything. I guess I could suggest some of my personal favorites though. Like any Miyazaki movie, FLCL, Sakura Wars, Naruto, Excel Saga, Trigun, and Now and then, Here and There. hope I've been helpful!!
