It's not the main focus of the anime, but in Fruits Basket, the episodes about Kyo and Kazuma definitely have a warm father & son vibe.

I can't think of any off the top of my head that have a nice vibe between parents and children, just general angst.

FLCL has a few moments of bonding, except for when Naota's dad is shot in the the face and set all those booby traps in the field.
