The end of Chrono Crusade is really sad.
Watching her weep her eyes out, in those last moments "I don't want to die Chrono, I want to stay with you" is a real tear jerker.
Gunslinger Girl has a surprisingly emotional ending. Different than what I expected.

The end of the fifth Inuyasha movie
When Inuyasha dies.

One of the worst things is watching Fullmetal Alchemist first thing in the morning... chances are, you're going to be depressed...

When Zor Prime from Robotech killed himself to save Dana and the rest of the southern cross. It cut me deep. And then in VAIN! I was depressed about that one for YEARS. I mean YEARS.

I also got a little misty eyed from the following scene in RahXephon, the song is perfect for that scene to. He wanted to protect her from all the bad things but he couldn't since she was one of them, I am starting to get a little hint of the tears trying to come up as I write this so I have to think of baseball or something. I even found the song and listen to it sometimes when I am driving to work and I just think over the whole episode. That was a very good anime in my opinion I loved the character color's and drawings very much in that anime.

The RahXephon ending made me cry. But it was a sort of happy sad cry. The ending with Haruka and Ayato was so heart warming that I couldn't help but let a few tears drop. But one episode in the series that made me tear up because it was so sad, was the one with Hiroko.
Hiroko and Ayato live together peacefully as if they were a couple, and it was so heartwarming. Then a Dolem comes and Ayato goes thinking by killing it he is protecting Hiroko. But what he doesn't know is Hiroko is synchronized witht he Dolem. So whenever the Dolem gets hurt so does Hiroko. Before her death she writes her feeling to Ayato in her note book. And just as he relizes what is going on it is too late and the Dolem explodes leaving Hiroko breathless in the room with only the whind chime she got from Ayato ringing in the background.
